I always reply over the quote. Under would probably make more sense, because it's in chronological order that way. Over makes a lot of sense also, because the other person already knows what the previous stuff was.

I always go under, doesn't make sense otherwise. You don't write from bottom to top, you don't read from bottom to top. The whole flow of the conversation works better when each reply is underneath the last one.
